چکیده

Bioinformatics is as a bridge between life science and computer science: computer algorithms are needed to face complexity of biological processes. Bioinformatics applications manage complex biological data accessing distributed heterogeneous databases, and require large computing power. After introducing bioinformatics requirements, we present the architecture of PROTEUS, a Grid-based Problem Solving Environment that integrates ontology and workflow approaches to enhance composition and execution of bioinformatics application on the Grid. A first distributed implementation of PROTEUS on Globus is also described.

An ontology-based framework for bioinformatics workflows

The proliferation of bioinformatics activities brings new challenges - how to understand and organise these resources, how to exchange and reuse successful experimental procedures, and to provide interoperability among data and tools. This paper describes an effort toward these directions. It is based on combining research on ontology management, AI and scientific workflows to design, reuse and...

Proteus, a Grid based Problem Solving Environment for Bioinformatics: Architecture and Experiments

Bioinformatics can be considered as a bridge between life science and computer science. Biology requires high and large computing power to performance biological applications and to access huge number of distributed and (often) heterogeneous databases. Computer scientists and database communities have expertises in high performance algorithms computation and in data management. Considering bioi...

Suggestions for Galaxy Workflow Design Using Semantically Annotated Services

The wide-scale development of ontologies in the bioinformatics domain facilitates their use in the creation of scientific workflows. To speed up the design of workflows, a Service Suggestion Engine is interfaced to the Galaxy Tool Integration and Workflow Platform. This enables users to ask for suggestions (e.g., what operation should go next) while designing workflows with the Galaxy user inte...

Ontology-Driven Workflow Management for Biosequence Processing Systems

Researchers typically need to combine Bioinformatics processes to perform larger, more complex tasks, expressed as workflows. However, there is a strong indication from users that running complex workflows is an addition burden that must be alleviated. Motivated by this observation, this paper first introduces an ontology that defines classes and instances of Bioinformatics projects, processes,...
